一年战争末期，吉恩军特殊部队“独眼巨人”查知地球联邦军正着手开发新型的高达，为了夺取该机体而袭击北极的联邦军基地，但任务失败，目标被送上宇宙。后来经由偶然得手的情报，得知新型高达已被运往中立的太空殖民地Side6的吉翁军再度派遣独眼巨人队潜入 Side6，并企图夺取。
本故事在新型高达夺取作战的纵轴以及住在Side6，狂热爱好机动战士的小学生阿尔与独眼巨人队中的新兵巴尼之间的关系作为横轴当中交错的展开。剧中的RX-78NT1 ALEX虽然在设定上是准备交给阿姆罗·雷的机体，但是基本上是一部与机动战士高达本篇没有直接关系的外传故事。
